So that pretty much confirms that Jack is taking the inner part of the bomb for a smaller explosion. I know I read in a thread somewhere that if they use just the smaller inner part the explosion will be enough to destroy the em pulse, but not nearly be as bad as the blast from the full 20 ton bomb.

You need to go to google and research how a h-bomb works. There's a fission device with plutonium or uranium which goes off and this sets off the fusion device. The fusion it what makes the really big explosion. The fission device could be much smaller. What they seem to be doing here is removing the fission device. Sayid said it was plutonium, but he also referred to it as "thermonuclear" which is a mistake: that term means fusion.
Bottom line, there will be no thermonuclear explosion if only the fission device is detonated. But this device could still be many kilotons (Hiroshima was about 15 I think).
