I had this same theory.

Is it possible there's a THIRD Emily???

What if the Emily Locke who appeared in Deus Ex Machina was John's adopted mother, and not His BIOLOGICAL mother, Emily ?, aka Ben's (dead) mom.

Or, as a 2nd possibility, Emily Locke claims to be his biological mother... What it she was lying and was given the info by Anthonly Cooper to appear as his biological mother?

I totally stand behind this theory.. note that the emily giving birth to John was a blonde, Emily Linus also was a blonde..Alpert visited John made him do a test.. and left the house by saying 'he wasn't ready'.... Ben and John could very well be brothers, i don't think it's far fetched at all! Saying that 'the mothers only share the same name' is far fetched! Give the writers more credit than that

she already told John that Cooper paid her a great amount of money to get rid of her debt..she didnt admit to him that she wasnt his real mother though, it just never got mentioned anymore...
